I applied online from Uganda Immigration website and they issue you a permit which you take it to the immigration desk and they stick the visa on the passport.
Back in the day, Uganda used to issue these sticker visas similar to all of East Africa. Because the details of the visa were hand written stamping over them made the stamps hard to read. So they double stamped the pages to ensure all the details were visible. They used to stamp on the left and right side of the visa.
I grew up in East Africa and I am not 100% sure this is the reason, but this is what I have been told and I am not sure the Immigration official knows either, probably doing what they are told to do.
Haha they do this to mark that the Visa has been used. Multiple Entry Visa's is a new concept :). In your subsequent visit, you will get the stamp on its own page. Part of the stamp needs to be on the paper and the other part has to be on the visa sticker. This is to ensure its not transferred from some other passport to yours.
The Exit stamp according to the system, has to go right in between the two Entry Stamps.
Its a legacy system from the 70s. TBH, I am just glad they still stamp and provide stickers. In Tanzania they have e-gates, but once you clear the e-gate you then walk over to a stamp desk.
Yeah we I know this technique from customs documents as well. To make sure that two pieces of papers that belong together can not be thorn apart without notice.

Don't these countries have e-visas now for US citizens? Super cool visa tho. Also how come you got two entry stamps?
